I would like to add in a custom thumbnail for each of my portfolio items vs have them automatically created. Is there a way I can do this?

I am sorry, that not possible :/
Wordpress generates all images by itself automatically and there is no way to replace the thumbnails of a post with something different without very heavy customization work :/If this is very important for you might want to hire a developer form one fo those sites:
