I have 4 header graphic buttons in the header instead of the social media buttons,
I’ve targeted the sizing okay in the media queries but I can’t find how to move them up onto the header background (The brown textured area). I’ve tried margin-top: and padding-top: on 0px – no joy.
They are fine where they sit on the larger media devices but on the smaller ones, they get pushed down over the top of the slide?
Ideally I’d like them to sit centered (or right) under the smaller devices nav bar, in the brown textured area of the header.
2. Also the green block under the slide (#wrap_all ) is this here because my slide needs to be increased in height? is there a way of reducing it?
3. what’s the ideal size of a slide for the boxed layout?

It looks like you aren’t applying any changes with your @media rules to the actual .custom-header-flags div, but instead to the img inside them. You need to add new rules for the container so that the container adjusts to the device.
#2 – I don’t know what you mean. Can you explain a bit more what the issue is? There is a margin on the content below the slider which is creating that green bar.
#3 – 990px by 400px is what the functions.php tries to crop it at but it will adjust somewhat depending on the size of the image.
