You can’t embed flash files but you can try to open them in the lightbox. All supported formats are listed here: http://www.no-margin-for-errors.com/projects/prettyphoto-jquery-lightbox-clone/
Eg for flash content you can use something like:

and click to Chronometer Monaco Historique, and click link Online “Voir la démo”
that I function succeeded, but I would like to make the same thing when one clicks on the image, I do not manage to open a window with the right size…

I’m not quite sure if what your trying to do with the single portfolio image will work. The example Peter gave would probably work if done in a normal page or post but I’m not sure if the custom link will support that kind of thing properly (when used in the portfolio display like you’ve done).
I’ll mark the topic to be looked at by Peter again in case its something that could be easily fixed with a bit of change in the link.
