Is it possible to change the theme so that when clicking on the portfolio item thumbnail it will link to page instead of the actual portfolio item?
I'd like to set it up to use as an alternate menu system, the first portfolio contains thumbnails for departments, when clicked it opens a page for that has a portfolio showing the machines within that department. Is it possible to make this type of change?

Sure thing! When viewing your individual portfolio item scroll down to where you see the image in the Featured media. Click on Show to see the image options and then select "Link Manually" from the dropdown for the option "Apply link to the image?".
Then you can enter in your own URL that the user will go to when they click on that portfolio item.
