I need to have two separate portfolios, and the theme is just putting all the same stuff in each.
I also want to be able for the user to click on the picture/and writing in the portfolio page, and navigate to the post, rather than click the picture, and the picture enlarges - i want them all to navigate to the post.

Have you selected the correct category for each portfolio?

And here is aid for your second question:
you can change that behaviour by opening template_portfolio.php and search for line 45 wich reads:
echo '< a href="'.$portfolio_image.'" rel="lightbox[portfolio]">< /a>';
change the word $portfolio_image to get_permalink()
