Typically this is associated with a permalinks issue. Try going to Wordpress Settings then Permalinks and selecting default. Save the setting and test out the portfolio pagination.
If it works at that point, try changing your permalink structure back to what you had and give it another try. Often the permalink settings need to be refreshed. If it doesn't work however, you'll need to try the wordpress troublehshooting for permalinks here:

You might also want to try checking with your host to see if they can advise you/help with getting your server properly set up to handle permalinks.

ModeratorDid you try re-creating the .htaccess file? The link above has a specific set of steps for this issue that takes you through the steps for this. Its just under this heading labeled "Paged Navigation Doesn't Work": http://codex.wordpress.org/Using_Permalinks#Fixing_Other_Issues
Other than that we really aren't able to do anything as permalinks is a server specific issue and independent from the theme.
